KiCad Net Classes are being ignored

I have two projects so far, and both have net classes defined. Quilter ignores them and does what it wants. The first time it was fine, but the second project would result in a fire. Is there a way to make sure it respects net classes and constraints? It is also disregarding the inner copper layers.
